Single cell RNA-sequencing (scRNA-seq) technology has undergone rapid development in recent years, bringing with it new challenges in data analysis. Luyi’s PhD has contributed new analysis approaches and software tools that tackle various problems in scRNA-seq data analysis. These include the development of scPipe, a data preprocessing pipeline that turns raw sequence reads into gene expression values that are essential for downstream analysis and the creation of a comprehensive benchmarking platform that was used to systematically compare 3,913 combinations of data analysis methods for tasks ranging from normalization and imputation to clustering, trajectory analysis and data integration.

Luyi has also co-developed a new protocol that combines regular scRNA-seq profiling with long read sequencing to explore mRNA splicing at the single cell level. This approach has been applied in a number of experimental settings to study splicing heterogeneity in
stem and cancer cells.
